That's because Sachiko was pretending to be a student as a ghost. Because of this, Naho begins losing her existence in the third game. It's even explained in the third game that because Ayumi and the others appeased Sachiko, the charm no longer works. So because Naho posted easy instructions to get inside Heavenly Host on the internet, the school favored this to get easy kills. Basically, the school only keeps the existences of people who are helpful for the school to keep. This one is also explained in the games, but is a little more complicated because it only gets touched on in the second game, but fully explained in the third game. In these notes, Naho explains that she purposely posted the wrong instructions so that Kibiki would have a lot of material to cover in Heavenly Host. In the game, there are items the player reads as Ayumi and they're called "Naho's Notes" which are, you guessed it, notes left behind by Naho. Yuki ends up coming back and it's implied that she does take him back to Heavenly Host. However, later in that scene after Ayumi and Yuki leave, Yoshiki immediately regrets that decision and starts breaking down and crying to Yuki, begging for her to take him as well. Since the anime is based off the worst wrong end in the game, Yoshiki disagrees to go back to Heavenly Host with Ayumi. A lot of these are answered in the game but left out in the anime, so if you only watched the anime by itself it can be confusing.
